I thoroughly disagree with your assessment that the inclusion of these links is inconsistent with the Manual of Style. The purpose of these WP:RELATED is not merely to connect related topics, but rather to redirect users to the most appropriate and relevant articles for their needs. If you examine the links for Nitrous oxide and Nitrous oxide (medication), you will find that they all have WP:RELATED to guide readers to the specific content they are seeking. Hatnotes are all about rerouting the reader to the article they were really looking for. WP:HAT says that they should Mention other topics and articles only if there is a reasonable possibility of a reader arriving at the article either by mistake or with another topic in mind.
Having nitrous oxide disambiguate to the connected recreational use of nitrous oxide is useful because that's probably the most common association for the concept of nitrous oxide, right now. A lot of readers who type "nitrous oxide" into a Wikipedia or Google search will be specifically looking for information on its recreational use, rather than its chemistry and its use in combustion. So we give them a hatnote link to immediately let them know that we have a full article on the subject they were looking for.
Unless there are some redirects in play, a reader who has arrived at Recreational use of nitrous oxide won't have been looking for non-recreational articles about the gas or its medicinal usage. They may certainly be interested in clicking through to read about those other angles, but they weren't the topic they had in mind. They arrived at the right article.
